Use recurring vouchers.
Could you elaborate on your requirements?
There are couple of things:
1. Freight Calculations based on weights and standard fedex/ups charges
2. Actual Freight Payment to the Freight Agent
For #2, you can write a custom program to calculate the total freight by each Ship-Via for all Invoices during that period and create a voucher.
